Azure Shadow encoder wheel functions

I am using an Azure Shadow 2004 in for our church worship services. We have typically been running the console in Theatre Stack mode but during the songs, "flair" is needed and in many cases the attributes of our intelligent lights are manually adjusted in the programmer with the encoder wheels. When the "GO" button is pressed to go to the next step in the stack, the encoder wheels abandon the attributes being manipulated and now become manual controls for the fade of the cue stack. Obviously this creates quite an interesting look when you think you are adjusting your intels and instead you are backing up your cue stack or advancing your cue stack.

Is there a way to keep the encoder wheels from connecting themselves to the cue stack and keep them connected to the attributes in the programmer?
