In short:
If you delete a fixture (in patch menu), all groups that start with that fixture dissapear as well.
The long story:
I had a fixture that was crippled due to confetti and serpentines. I needed it to lamp-off and stop moving for the rest of the show. Since there is no way to park channels from a fixture (feature request!) I decided to give it a lamp-off and then just delete it from the patch.
Instead of deleting the DMX adress from the fixture, which would "patch-park" it, I deleted the whole fixture. After this, all groups that had this fixture in it, had dissappeared. In all these groups, this fixture was the first of that group, maybe this matters, maybe it doesn't.
[BUG?] Pearl2004 Disappearing groups
Moderator: Moderators
I never tried to recreate on a console, but just tried to recreate on the simulator "pearl2004v1 dec20 2004":
4 fixtures, say all mac250
create 4 groups:
group1: fixt 1 thru 4
group2: fixt 2 thru 4
group3: fixt 3 thru 4
group4: fixt 4
test all groups: OK
clear programmer:
PATCH-> DELETE -> swop for fixture 2
exit - exit - clear
now recalling the groups:
group 1: 1 thru 1
group 2: non-existent
group 3: 3 thru 4
group 4: 4
so I can reproduce
the console had v1.2 loaded though

Just to confirm I tried exactly that on 2008 build and it works correctly.
Unfortunately the simulator is wrong in so many ways that I would not consider it suitable for comparison with any console release.
I cannot confirm about 2004 v1.2 but it seems clear that this was reported and now fixed. I do not know whether this is intended as a fix release for the 2004 boards. I will try and flag it for you.
