The second problem is I can't seem to patch any fixtures with preset pallets active, sure I have activated them when patching but it does not autoload them.. maybe something in V3 but as I said I can't update to 3.1.. please me know know.

The rear usb ports are part of the motherboard. If they don't work then it might be a driver problem, but then I would imagine all your panels wouldn't work either.
The front usb port is routed via one of the hubs. It is possible this has become disconnected. Open the console, follow the cable and check. Even if it is connected ok it might be worth reseating just in case (you will probably need to remove the retaining comb to do this).
It could also be a failed port on the hub. I have seen this before. With power connected check there is a green light next to each of the hub ports. In the unlikely even that it has failed just move it to an empty working one.
If all else fails you can always update via recovery CD instead. It may be worth waiting a week or so for v4 in either case.
Can't help with auto-palette but best get fully up-to-date (including personality library) before pursuing this further.

hey nic, Ive check all the the internals and both the rear and front have no response though all indicator LEDs are lit green.. all other usb connected boards are connected and running as they should.. strange one indeed.

I'd probably try the recovery CD then. Chances are that will fix. If they still don't work then it would seem some sort of hardware problem. If you need to backup shows then you could either try burning to CD/DVD or hook up to a computer via ethernet.
The ethernet option is another way to get the software installer onto the console. Note that for Windows networking you must ensure both computer and console have the same workgroup name (in addition to being in the same IP range).
One other thing I would suggest is to see if a keyboard or mouse works from the usb ports.
